Heuberger, who pulled off the surprise of the tournament in defeating Wimbledon champion Goran Ivanisevic in the first round, upset the formbook once again to qualify for his first ever ATP Tour quarter-final.
He beat Belorussian Max Myrni, ranked 91 places above him, in straight sets 7-6, 6-2.
The 26-year-old Swiss qualifier stunned Myrni by taking the first set tiebreak 7-2, before wrapping up the match in some style.
He will be bidding to make it third time lucky when he lines up against Croatia's Ivan Ljubicic, ranked number 33 in the world, in the next round.
Meanwhile Swiss number one Federer has the chance of avenging defeat in last year's final when he lines up against France's Nicolas Escudé in his quarter-final tie.
Federer made it through the second round without hitting a ball after Sweden's Thomas Enqvist was forced to pull out due to flu.
