The victory in Sunday’s final allowed the world number three to avenge a loss to the American who beat him on home turf in the Davis Cup last month.
“I served pretty well,” Isner said. “I don’t think I lost the match because I didn’t serve as well. He was on top of me and his forehand was way too good.”
On Saturday the Swiss had put away Spaniard Rafael Nadal, ranked second, in semifinals delayed by rain.
Federer’s victory ties him with Nadal with a record 19 ATP World Tour Masters 1000 career titles.
It was Federer’s third title this year and follows success in the Dubai Championship earlier this month.
