After three-hour- long battle, Gonzalez prevailed over the 23-year-old Wawrinka, winning 7-5, 6-2, 4-6, 4-6, 4-6 in the third round of the competition.
Hopes had been high for Wawrinka, who had first-rate results at the start of the year. He entered the top ten earlier this month, and is currently ranked ninth.
Saturday's result puts paid to the idea of a "dream" quarterfinal, where Wawrinka might have faced countryman and world number one, Roger Federer.
Federer has yet to play Croatian Mario Ancic, the last player to defeat him at Wimbledon in 2002.
Gonzalez, a quarter finalist in 2003, but who has not since progressed past the third round, will now meet American player Robby Ginepri.
