The first set went to a tie-break, which Youzhny, seeded 18th, eventually won 7-5, fighting back to overcome Federer’s 4-1 lead.
But the number three seed took the next three sets 6-3, 6-3, 6-3.
His victory increases one of his many records: he has now won through to 29 grand slam quarter finals in succession.
Federer has beaten Youzhny in all their 11 encounters.
In the next round on Wednesday Federer meets Jo Wilfried Tsonga of France, the 12th seed. Tsonga had earlier beaten David Ferrer of Spain in straight sets.
The fourth round of the women’s game saw several upsets, with the top seed, Caroline Wozniacki, and both the Williams sisters knocked out.
