Lugano forward Jean-Jacques Aeschlimann and Zurich's Michelt Zeiter shared the goal glory, both scoring twice.
The win against the current world vice-champions was only Switzerland's fourth victory against Slovakia in 13 meetings under Krueger.
Krueger is using this weekend's two encounters with Slovakia as part of his preparations for the world championships, which get underway in Germany at the end of April.
